None of the main fraternities ever take second prefs (I heard Sig Chi did last year but that could be rumors), but fraternities like ZBT (they do this every year) ask all the other fraternities for their second prefs, so you could have your first pref be another fraternity and have your second pref be ZBT and you'll definitely get in there (they only get around 5-6 prefs a year so they take everyone). On the negative, however, having ZBT listed as your second pref could have an extremely harmful effect on getting into your first pref.
