is it just me

Is it just me or are chapters that have the letter sigma in them less popular in the south? (Alpha Sigma Alpha, Tri Sigma, Sigma Delta Tau, Alpha Sigma Tau, Sigma Kappa)

maybe to an extent. If you look at fraternites ΣAE and ΣX are maybe the top two, and ΣN is big too, so it's just a coincidence. ΣΚ is a lot better in the South than the other 4 mentioned and have at least a moderate presence at some big state schools. The rest have a pretty small presence at big Greek schools in general except ΣΔΤ, but a lot of their Southern chapters at schools like Bama and Texas aren't so much standard lower tier chapters that you'd have trouble telling apart from more established chapters at a glance as they are chapters that are hanging on by a thread, not participating in formal rush and a fraction of the size.

Really? I noticed that all the sororities with sigma in them are unpopular

At Auburn, DPhiE and Tri Sig are presenting to expand there, so maybe in the next few years we'll have a bigger presence of "Sig" sororities.
